Summary: The Doctor and UNIT have developed a mutually beneficial relationship.

Even now, decades after he was employed by UNIT as a scientific advisor, the Doctor is still considered their most valuable resource. Several of his former companions now work for the organisation, while others do occasional freelance work, but the Doctor himself… there can be no greater archive of knowledge about the universe and its inhabitants than the mind of a Time Lord who has travelled so far and seen so much.

 
If they could put him on the payroll again, they would, without hesitation. Instead, they offer him their own resources in return, whenever he has need of them.

Why can't they put him on the payroll?

He won't stay in one place long enough. When he WAS on the payroll it was because he was basically stuck on earth.
